I have a project that will take a few different bits and i don"t want to load different files for each bit. Can the MK 2.5 long board controller handle a automatic bit z setter ? I know you can do this with onefinity and Gsender software ?
Yes you can currently do this through gSender using the tool change option for Fixed tool sensor. We’re working on a new version firmware that’ll handle this on the firmware side instead to give another option as well to make tool changing easier, but it’ll basically do the same process as what’s already in gSender. Is that ok for your setup?

Can I edit my gcode to start my spindle at the start of a project then put a code in to stop my spindle after that tool path is finished ?

Basically anything that can be a simply on/off switch the SLB can accept. I’ve seen some people use simple buttons or mechanical limit switches even, you just might not have the most accurate results depending on the build quality of the button you select
