Can I use the rotary functionality with my own rotary axis?

You should be able to use most of the functionality! There may be a few things that you should lookout for however.
Using the Rotary Mounting Wizard may not match your rotary setup, as the track and holes may not match.
Using the Y axis alignment or Z axis probe may not match the size of your rotary chuck, and not provide accurate setup for you.
